The Raincoats’ cover of “Lola” is a gem:
Though I don’t know if “Lola” counts as a pop tune. It could possibly be considered proto-punk.
Not sure if this qualifies as a “pop song” originally, but it’s one of my favorite covers of all time, Pixies doing “Head On”:
What this shows us is that it’s always important to do things more, much more than this, to do them your way.
I’ll also suggest the opposite of the topic: a band known for its 90s pop songs (Third Eye Blind) doing an upsettingly cringe-worthy cover of a song by one of the ancestors of punk (Heroin by the VU):
