I wouldn’t say they are a rogue agency, Trump wants them to keep enforcing regardless of what the courts say. Judiciary vs. Executive can’t be described as one side going rogue, it’s a constitutional crisis.
Little doubt the judge would find CBP in contempt, however, I question where the US Marshals stand. What if they refuse to do their jobs? Jerry Brown could send in the Cali Army National Guard, but what if they, too, refuse to do their jobs?

Well Trump’s people have been saying that for days. And it hasn’t proved to be true. Now their byline seems to be that the State Department just happens to be revoking all those visas anyway. They’re essentially trying to enforce the same executive order without reference to the executive order.
Alright, I was thinking about the outright just enforcing the ban rather than visa revocation against an order. Still, I think revoking all those visas with some bullshit cover is basically pushing the issue off to another court case, which is shitty but considerably less shitty than open defiance of court rulings (which would essentially dismantle the nation). Every day he doesn’t dissolve congress and declare himself president for life is a good day.
