I don’t disagree with anything you’ve said. Nor do I think any of what you said is counterfactual to what I said.
R_0 is in a fully-susceptible population. (Whether there was any background immunity before Dec 2019 is an open problem…) Your simplest models take R to be a fixed constant, so might as well use R_0 all the way through. More sophisticated models (like anything that can take into account that social mixing has gone down with lockdown) needs R to be able to change with time, and then they’ll (usually) call it R_t.
Plain R is tricky because that’s already used for the stock of “recovered” people, in the Susceptible(S)-Infectious(I)-Recovered® models.
