When I think “stone weapons,” 1590 is not the era that comes to mind. I was hoping for some archeological discovery that proved the Neanderthals disappeared not because they went extinct but because they just ninjaed so hard that we can no longer see them.

If by “ninjaed” it was a euphemism for sex, then yes, there is evidence that is partly what happened.
